The story begins in 1996 in Brooklyn, where a young girl named Molly witnesses the MIB agents erase the memories of her family and inadvertently helps an alien escape. Together, they are tasked with protecting Vungus, a noble alien, who is attacked by mysterious alien twins and, before dying, entrusts Agent M with a crystal containing an extremely powerful weapon. Vungus also claims that Agent H has changed and cannot be trusted. Suspicion then falls on a mole within the organization, prompting Agent C and Agent M to investigate. M and H travel to Marrakech, Morocco, where they ally with Pawny, the sole survivor of a small alien group attacked by the twins. The weapon falls into the hands of Riza Stavros, an alien arms dealer, leading the agents to infiltrate her fortress on an island to recover the crystal. It is ultimately revealed that the true threat within the organization is High T, who has been taken over by Hive, a parasitic alien species. Agent M and Agent H confront Hive at the Eiffel Tower in Paris, successfully stopping the invasion and saving the planet. Following the mission, Agent M is granted full agent status, while Agent H is appointed interim director of the London branch.
